The running total column is designed to display the running total of the product within a specified warehouse that the transaction is for. Unfortunately, it does not display the running total of all warehouse locations. 

You may have the "Per Warehouse" setting enabled (Settings > Company > Configuration > Per Warehouse Controls). When this is enabled "Running Total" will reflect the running total per warehouse not globally. 

If you would like the total Stock On Hand in all warehouses, then it would be best to use the Stock on Hand Enquiry.
